چکیده

Nested canalyzing functions have been studied recently in the context of Boolean network models of gene regulatory networks. This paper provides a parametrization for the class of nested canalyzing functions by the points of an algebraic variety over the field with two elements. This variety is defined by the set of relations that the coefficients of such a function need to satisfy. This set of relations can be considered as an algebraic model of the class of nested canalyzing functions. It is also shown that this algebraic model is interesting to study, since the set of relations generates a toric ideal. It is also shown that the class of nested canalyzing functions is the same as the class of unate cascade functions, which have been studied since the 1960s in engineering and computer science. In particular, this equivalence provides a formula for the number of nested canalyzing functions in a given number of variables.

Classification of n Variable Boolean Functions through Hamming Distance and their Application in System Biology

In this article, a noble approach is presented to classify n-variable Boolean functions in logical way such that each function belonging to a particular class can be traced with respect to a single base function. In the present study, two different methods have been proposed for this classification. The first one is done through the Hamming distance with regards to base 0 (2^n bits of zeros) Bo...

Inferring Biologically Relevant Models: Nested Canalyzing Functions

Inferring dynamic biochemical networks is one of the main challenges in systems biology. Given experimental data, the objective is to identify the rules of interaction among the different entities of the network. However, the number of possible models fitting the available data is huge and identifying a biologically relevant model is of great interest. Nested canalyzing functions, where variabl...

Given a simplicial complex, it is easy to construct a generic deformation of its Stanley-Reisner ideal. The main question under investigation in this paper is how to characterize the simplicial complexes such that their Stanley-Reisner ideals have Cohen-Macaulay generic deformations. Algorithms are presented to construct such deformations for matroid complexes, shifted complexes, and tree compl...

Classification of Finite Dynamical Systems

This paper is motivated by the theory of sequential dynamical systems, developed as a basis for a mathematical theory of computer simulation. It contains a classification of finite dynamical systems on binary strings, which are obtained by composing functions defined on the coordinates. The classification is in terms of the dependency relations among the coordinate functions. It suggests a natu...
